The execution took place in a village in Kunduz province in the north of the country on Sunday.
Mohammad Ayob, the governor of Imam Sahib district, said: "Two people were stoned to death by Taliban in Mullah Quli village late yesterday."
The 23-year-old woman was engaged to someone else and the 28-year-old man was already married, he said.
A local Taliban commander confirmed the killings.
He said: "The couple confessed they had eloped together and, based on their confession, they were stoned to death."
Abdul Satar, a resident who witnessed the stoning, said around 100 people, mostly Taliban militants, gathered in the village as a confession was read out.
Mr Satar said they had their hands tied behind their backs and were forced to stand in a field while the punishment was carried out.
"The Taliban convicted both to stoning to death, some from the crowd started throwing stones at the couple until they died," he said.
Officials say the Taliban publicly flogged and executed a pregnant woman for adultery in Badghis province in the northwest of the country last week.
